I suppose the university-cites absolutely worth a look. Szeged, pécs. I recommend szeged because i borned there :P

But you shouldn't miss the Balaton, the bigest lake in hungary(and middle-europe)

Not touristic places like Dádpuszta and Szandaváralja are worth visiting. There are far too many places to hike around Óbánya and Almamellék. If any, these are the non-touristic places I would visit. Cities are not fun, but try Eger and Sopron if you want to see somthing nice, not busy (Pécs also has its nice parts). Enjoy fall and see around.
