Gantry Plaza in Long Island City is great for that. It's in Queens and easy to get to on the subway.

If you want the skyline shot from the west side, the best place to capture all the famous buildings of NY will be to come to Weehawken, NJ. Take bus no 168, 165 or 128 from Gate no 212 from Port Authority Bus terminal on 40th Street and 8th avenue and get down on first stop of boulevard east (hamilton park). Its a 10 min bus ride from NYC.The best view of empire state, chrysler, and ny times building.

You can also get shot from the other side of the Hudson river from New Jersey you can get a great cityscape. You can get there by PATH train. Get off at either Newport or Hoboken stop and walk over by the river.
