I know people in Yarmouth would kill me for saying this, and times are tough there, but you could prob skip Yarmouth. It is not the best time of year, of course, but it's great you are renting - public transport sucks big time here. I always recommend:
1. Mahone Bay/Lunenburg/Chester and throw in Peggys Cove of course - this can easily be done in a day - you could spend an hour in each spot...easy day trip from Halifax. 2. Annapolis Valley is lovely as well - Wolfville/Annapolia Royal/Grand Pre/'The Look-off' over the valley - again a day should be good - but I would maybe check into the hours for Grand Pre and Ann Royal - just in case (if you are interested in those sites).
3. You could prob spend about 2-3 days in Halifax - Maritime Museum, Citadel Hill, just wandering about the waterfront...
4. I would budget a couple days for Cape Breton to see the Cabot Trail - Fort Louisburg is kinda cool, but again, check hours - there may not be much going on there this time of year...I'm sure someone will know for sure.
5. Parrsboro area is nice if you are interested in fossils...
I can't recommend anything in NB - we usually just drive thru on our way to the States....lol...but just outside Moncton is Magnetic Hill and a Zoo...

I'd say go as far south as Lunenburg or Liverpool then cut across the province to Digby or Annapolis Royal. No need to go to Yarmouth, really. There's lots to see between Digby and Wolfville! Save some time for western Cape Breton... The eastern side is not as amazing and is even kind of depressing in some towns... If you need a tour guide for a day in Halifax drop me a line!
